Well, I would NOT connect the Syn2s as it's explained on the manual, since you have a loop switcher. Just put each Syn2 in a separate loop.
I think you're running this in an unnecessarily complicated manner.
I'd go 1:1 on everything. If you're on preset 1 on the ES-8, set the effects you want to use for that tone on preset 1 of the GT1000. Select the correct channel on the Syn2, store it and you're done.
Not sure why all this mapping and CC is necessary if all your units are fully programmable.
Also I don't see any need to use multiple MIDI channels. Set everything to channel 1 so all units are talking to each other.

I've sent my Sweetwater sales rep a message for the address to ship this back. If I care to bother to try two things to see if it fixes the issue, I'll let you know if it fixes the issue. Otherwise, it looks like this endeavor was a waste of time entirely. I don't usually return stuff, but this is definitely a strong "worst pedal I've ever bought" candidate.

Yeah man I get it. If it's not working, send it back. Not worth fighting it.
Look at RJM or Musicomlab switchers. They're both great brands for this kind of stuff.

Update: I have SOLVED the issue! There was something in "Patch Midi" for each patch of the GT-1000 Core. Removing this from both patches solved the issue. (I initially though messing with Omni and Device ID in the GT-1000 Core worked, but it only worked while the menu was still active. Going back to the display with the patch name and number still produced the issue until the Patch Midi stuff was addressed.)

It works, so yeah! Though, I had a false positive with the prior update. It appears that only worked with the menu still open. When I went back to the patch name and number, it still occurred. The issue was in the "Patch Midi" setting on each patch of the GT-1000 Core. I basically cleared that out and boom, it works.
